Atoms didn't create the universe, the universe created atoms (and all other subatomic particles that make it up)

The atoms themselves have nothing to do with the creation of the universe. They are just tools to create the high energies that were present at the beginning of the universe. The byproducts of these energies are particles that cannot exist today in a low energy universe.
